I think the self.feature_map is totally useless, considering that the replacement of program in self.programs and self.archive doesn't refer to it. So the MAP-Elite Algorithm is essentially not implemented or used.

I've identified and fixed the issue! The problem was in the _enforce_population_limit method in database.py:1193-1269. Here's what was happening:

Current Implementation:

1. ✅ The feature_map is correctly maintained when adding programs (lines 174-214)
2. ✅ When adding a program, it properly checks if a feature cell is occupied and only replaces if the new program is better
3. ❌ However, when the population limit is enforced, it completely ignores the MAP-Elites structure and just removes the worst programs by fitness ranking

The Issue:
The _enforce_population_limit method sorts programs by fitness and removes the worst ones, then cleans up the feature_map afterwards. This defeats the entire purpose of MAP-Elites, which is to maintain diversity by keeping the best program in each feature cell.

Implementation Complete ✅

I've implemented a comprehensive fix that addresses both issues:

1. Fixed _enforce_population_limit method (database.py:1193-1292) to respect MAP-Elites structure:

   • Prioritizes removing programs that are NOT in the feature_map (non-elite programs)
   • Only removes feature cell programs if absolutely necessary
   • Adds logging for MAP-Elites grid occupancy
   • Preserves diversity by keeping the best program in each feature cell

2. Fixed MAP-Elites cell replacement in the add method (database.py:191-221):

   • When a program is replaced in a feature cell, the old program is now properly removed from the database
   • Added proper tracking of replaced programs
   • Protects the global best program from being removed during replacement

3. Added _remove_program_from_database method (database.py:1665-1691):

   • Cleanly removes programs from all database structures
   • Handles cleanup of island assignments and references
   • Provides proper logging for debugging

4. Added comprehensive test suite to verify the fix works correctly
