Update dependencies for CI, Flatpak#33

On Windows specifically where it was disabled for a time.
This is already covered by the Flatpak build which is the only supported version anyway.
Removed unused dependencies, re-organized and commented on some of the CMake code.
This way they get properly regenerated on updates.
