GPU-Accelerated Large-Scale Coupled Hodgkin-Huxley Neuron Simulation

Overview

This project presents a high-performance, GPU-accelerated simulation framework for large-scale networks of coupled Hodgkin-Huxley (HH) neurons. The framework focuses on efficiently solving nonlinear biophysical equations at scale and accurately modeling emergent network dynamics resulting from synaptic and electrical coupling.

Objective

The primary objective is to design and implement a computational framework that:

  • Enables simulation of large-scale networks of biophysically detailed HH neurons
  • Leverages GPU parallelization to achieve significant performance improvements over CPU-based implementations
  • Accurately captures emergent network dynamics including synchronization, oscillations, and traveling wave patterns
  • Provides a foundation for studying collective neural behavior in biophysically realistic networks

Background and Motivation

The Hodgkin-Huxley model provides a detailed biophysical representation of neuronal dynamics through a system of coupled nonlinear differential equations. While this model captures essential features of neural excitability, its computational complexity poses significant challenges for large-scale network simulations. Each neuron requires solving multiple nonlinear equations at every time step, and networks of thousands or millions of neurons demand substantial computational resources.

Traditional CPU-based approaches struggle with the inherently parallel nature of these computations. GPUs address this limitation by enabling massive parallelization: each GPU thread can independently update the state variables of a single neuron, resulting in substantial speedups for per-neuron computations.

However, inter-neuronal coupling introduces additional complexity. Synaptic and gap junction interactions require neurons to access the activity states of connected neighbors, generating significant memory traffic. At large scales, this communication overhead can become the primary performance bottleneck, overshadowing the computational cost of solving the HH equations themselves.

This framework enables exploration of rich dynamical phenomena such as network synchrony, emergent oscillations, and spatiotemporal activity patterns that are not captured by simpler neuron models like Leaky Integrate-and-Fire or Izhikevich models. Such investigations advance our understanding of biological neural circuits and inform the development of future neuromorphic computing architectures.

Methodology

Mathematical Model

The framework implements the standard four-variable Hodgkin-Huxley model extended to include inter-neuronal coupling. For a network of N neurons, the system is described by the following coupled differential equations:

where:

  • V_i represents the membrane potential of neuron i
  • m_i, h_i, n_i are the gating variables
  • I_ion includes sodium, potassium, and leak currents
  • I_coupling represents electrical (gap junction) or synaptic interactions with connected neighbors
  • C_m is the membrane capacitance

Parallelization Strategy

The internal dynamics of each neuron are inherently parallel, as the HH equations for each cell can be solved independently before applying coupling terms. The GPU implementation assigns one thread per neuron, enabling simultaneous updates of all neuronal states during each time step.

The coupling term introduces data dependencies that require careful handling:

  1. All neurons first read the current states of their connected neighbors
  2. Local HH equations are integrated forward in time
  3. New states are written to global memory
  4. Synchronization ensures consistency before the next time step

This read-compute-write pattern avoids race conditions and maintains numerical stability.

Numerical Integration

Time integration employs the fourth-order Runge-Kutta (RK4) method, which provides:

  • High accuracy for stiff systems like HH equations
  • Numerical stability over long simulation periods
  • Natural mapping to GPU parallelism, as each RK4 stage applies identical operations to all neurons

Performance Considerations

Key factors affecting computational performance include:

Memory Access Patterns: Dense or all-to-all connectivity generates substantial global memory traffic. Sparse connectivity patterns significantly reduce this overhead and improve scalability.

Data Locality: Optimizing memory access patterns and utilizing shared memory where possible minimizes latency.

Synchronization Overhead: Careful design of computation phases reduces the frequency of global synchronization barriers.

Numerical Precision: Balancing single vs. double precision arithmetic affects both accuracy and performance.
